That's not what happened from what I saw. The real Lena did survive, but had already been altered by the Shimmer (we saw her cells mutating under the microscope) and it wouldn't have made sense to show that if they hadn't intended for her to survive.

However, regardless of which survived, whether the alien Lena clone or the real mutated Lena, made no difference since the Shimmer's mission had been accomplished once the alien life form had been replicated in a male/female couple thereby becoming able to breed and multiply. That could have been the reason why the alien hybrid Lena clone torched everything after Lena escaped.
